It's also possible she could've later discovered she was pregnant and simply not told him. Jack wouldn't leave her and a kid behind if he knew, they'd figure something out. That is an interesting idea you mentioned about her holding her belly hoping to be pregnant so he'd come back. So in that regard, it doesn't matter that she held her belly. They still did it, after which the necessary time would've passed, after which the symptoms could've started, which would be after Jack left, basically off-screen time. If they definitely jumped in the sack so close to when he left, it all makes sense as a possible not pregnant scenario.
